Annotating functional cis-regulatory elements (CREs) in the non-coding portion of genomes relies largely on integrating analysis of chromatin immunoprecipitation coupled to high-throughput sequencing (ChIP-seq) and RNA-seq data. However, a low overlap between ChIP-seq and RNA-seq datasets have led to identification of a substantial number of non-functional TF binding sites. We aim at uncovering the potential regulatory role of non-functional TF binding sites by combining information on gene expression, TF-DNA binding data, chromatin environment, and population variation for flowering time and seed dormancy using FLC TF.
